Humans fear intelligences greater than ourselves because we fear that they would be destructive.

There are times, however, where I wonder if this is a case of every accusation is a confession.

@Elizafox humans are afraid of being treated by "higher intelligence" the way that humans treat what they consider "lower intelligence"

its more or less the same reason behind why a lot of humans think that giving rights (or god forbid, special or more equitable treatment) to those they view as lesser is a bad thing, there is the fear (however unfounded it may be) that in doing so that they will be treated poorly themselves as a result.
